I want to set up a multi-store configuration with two stores...
Can each store have its own Authorize.net account code to keep the sales separate?
If it is not part of the current release, is it possible to be added to the next release?

From an accounting point of view, its critical to know which account a payment went into especially for auditing purposes. I assume that reports can be run for each store, but ideally each store should handle its own transactions.

Any guidance will help, I really want to make use of the multi-store feature, and having to build two individual stores, will just be extra work for that feature. The separate identity is already an issue, because currently reCaptcha can't be used in a multi-store setup.

Yes, the authorize.net plugin allows you to configure it to be Limited to one or all of your stores.
You can supply different transactionKey and LoginID for each store, so in your merchant account you can differentiate orders from each store.
