how to set message template per store? is possible to have same template name using different content for each store?
like:
Customer.WelcomeMessage - store 1
Customer.WelcomeMessage - store 2

Create two customer welcome message template.
After you can use limited store functionality.
You should select unique store in both message template.
In order to use this functionality you have to disable the following setting: Catalog settings > Ignore "limit per store" rules.
