Is it ok to develop plugins with Visual Studio 2015? It has a different project structure and no web.config files.

It's OK to use VS 2015. But nopCommerce doesn't use ASP.NET 5 because it's not released yet (RTM version)

Serious bug has been reported in framework 4.6. Would be advised not to install until a patch has been released.
