Tested on 3.70 with clean installation (without any additional plugins/themes), MSSQL 2014
Scenario
1. Customer order two items, one with option ship separately.
2. Store owner sending to customer two boxes.
3. During sending one box is missing during repacking (example: overweight plane, box will be send later!)
Problem:
A. Store owner may print slip (one!). What with second box?
B. Customer receive one box (second is still during transport). How admin may mark first box as delivered?
C. How to add tracking number (one field, two packs)?
SUGGESTION TO RESOLVE ISSUE
Shipping should create as many packaging slips as packs, and as many shippings as many packs.

But there is no problem with add more than one shipping to one order. If you are doing that manually..
