Shipping: In-Stock and Out-of stock items

Scenario: customer wants to place an order where some items are in stock and others are out of stock at the merchant.

Question: Is there an existing solution/plugin which allows the customer to select to have
1. all items shipped as a complete order, ( shipping will be at a later date )
2. or to ship in-stock immediately and out-of-stock at a later date once stock arrives at merchant.

We will then calculate shipping costs based on option 1 or option 2.

Don't think there exist any such plugin, you have to prepare a new one.

It may be possible to do this with Shipping Director.  However...
1) No one before has ever asked about checking if cart products are in stock.  I think it can be done, but would have to see how.
2) SD can't set up additional prompts (like checkout attributes), but it can create additional shipping methods.  This means that if you offer multiple option now, like
Economy
Next Day

then you would need a copy of each - e.g.

Economy - one shipment when all items are available
Economy - multiple shipments when items are available
Next Day - one shipment when all items are available
Next Day - multiple shipments when items are available
