Back to basics

How is the root folder supposed to be structured?  Does "Dependencies, Libraries, Payment, Shipping and Tax folders go inside the NopCommerceStore folder or does the structure remain like it is downloaded from the RAR file?

Do the "Dependencies, Libraries, Payment, Shipping and Tax" folders get uploaded to the server or are they only used in VS to build the site?

Not uploaded.  Just used to build from source.

When I open a new nopCommerce in VS by going to File/Open/Website there is a folder called Bin but when I open a new nopCommerce in VS by going to File/Open/Solution I see a folder called References.  Is Bin and References the same?

No.  Bin folder will be there just not visible.  You can turn on hidden folders. AKA as the "don't lie to me button" :P
