I don't quite understand what you are trying to achieve. If you are looking to put some of your subcategories in the top menu as menu items you can do that by editing the category from Administration -> Catalog -> Categories and checking the Show on home page setting.
If you don't want a category to be on your Top Menu you will have to uncheck this setting for that category.

I have just found a mistake in my last respond here. The setting is called Include in top menu and not Show on home page.
