I want to chnage the default size images are resized to when uploaded (to 1000*1000). Is this a configuration setting somewhere or is it hardcoded in the source code?

One other question.. presumably if I change this it wont change the images I have on file... it will only change new ones I upload using the CMS?

I don't really understand the question, but if you change the Maximum image size, then these changes will affect only new uploaded files ..
