Message Templates have "Limited to stores". You need to toggle Advanced to see that option. You can "Copy Template" of an existing template (e.g. OrderPlaced.CustomerNotification), and limit each copy to a specific store.
You may also want to change the "Email account" used by the template to be store specific.
(As per the note on bottom of the template page: 'In order to use ["Limited to stores"], you have to disable the following setting: Catalog settings > Ignore "limit per store" rules.')
