Upgrade question, wwwroot directory

I'm looking into upgrading from 4.1 to 4.2. In my site's wwwroot directory there is another directory named wwwroot. When upgrading, does this directory need to be removed also?

Back it up as it will contain all your images, which you'll need to add back in.
