i think i've read elsewhere on the forum about issues like this (i've not experienced it myself so i'm not able to give assistance from experience) - you could search to see how they resolved it. Have you made sure that your hosts meet the minimum requirements for nop?
my personal preference to resolve an issue like this would be to upload nopcommerce to a subdomain
eg store.mydomain.com and just link to it from your main website
