Ok, I've set my shipping rates as follow's

3.99 Standard and 5.99 next day and order Value over £50.00 free,

Everything is fine for the over £50.00 on testing and the options appear correctly in the value is less then £50.00, the problem is that they are duplicating, so instead of having 2x options for an order value of less then £50.00 I get 4x options as below ~

Standard Post (£0.00 (GBP))
This is our Standard 2 working day delivery for orders recieved before 3pm
Next Day Delivery (£0.00 (GBP))

If order before 2pm and working days only - Monday to Friday
Standard Post (£3.99 (GBP))
This is our Standard 2 working day delivery for orders recieved before 3pm
Next Day Delivery (£5.99 (GBP))
If order before 2pm and working days only - Monday to Friday

I just cannot figure out why I'm getting the first 2x options, this is stopping me going live so really need some help!

I think your configuration is wrong. Try the following:

1)Settings in admin>configuration>shipping>shipping settings
DESELECT Free shipping over 'X': (so it does not display  Value of 'X' )

2)Define your two shipping methods (standard and next day) in admin>configuration>shipping>shipping methods
I think you have done this correctly. You end with:
Name Display order Edit
Standard  1  Edit
Next day  1  Edit

3) Define the rates in admin>configuration>shipping>shipping rate computation:
   A- For Standard:
        - Edit "Shipping By Total Order" and in System info set  Active:   SELECTED
        - Go to Configuration tab, and set the following:

Limit shipping methods to configured ones:    SELECTED  (this is what i meant in my previous post. When you test what I am suggesting, if you have any problems then DESELECT it)
--------------------------------------------------------------------------------
Adding new values:
Select shipping method:   Standard
Order total from [GBP]:      0
Order total to [GBP]:      50
Use percentage:    DESELECTED
Charge percentage:      0
Charge amount [GBP]:    3.99
PRESS Add button

Adding new values:
Select shipping method:   Standard
Order total from [GBP]:      50
Order total to [GBP]:      100000
Use percentage:    DESELECTED
Charge percentage:      0
Charge amount [GBP]:    0 (free above 50 GBP)
PRESS Add button

   B- For Next day:
    - Add the corresponding values

Adding new values:
Select shipping method:   Next day
Order total from [GBP]:      0
Order total to [GBP]:      50
Use percentage:    DESELECTED
Charge percentage:      0
Charge amount [GBP]:    5.99
PRESS Add button

Adding new values:
Select shipping method:   Next day
Order total from [GBP]:      50
Order total to [GBP]:      100000
Use percentage:    DESELECTED
Charge percentage:      0
Charge amount [GBP]:    0 (free above 50 GBP)
PRESS Add button

Make sure that the other  Shipping Rate Computation Methods are NOT active: (Active:   DESELECTED)

Hi Eduardo,

Yeah, this work's but the problem is that it will default to Next Day delivery only for order over £50.00 and it will be free, I'm offering free delivery over £50.00 but on a standard delivery, I need to charge an extra £2.00 if they want a next day service and the order is over £50.00

This is why I was previously using

Fix Rate Shipping and Free Shipping setting the Values as £3.99 and £5.99 for Fixed and >£50 = Free

Your method of using Shipping by Order Total

Does get me closer to what I'm after though.

I just need to find a way to get an option of >£50.00 Standard = free or > £50.00 Next Day = £2.00

The < £50.00 options are working fine, £3.99 Standard or Next Day = £5.99

Thanks for your Help so far.

Hi Rob:

Then for the Next Day you just have to change the Charge Amount to 2 GBP (instead of 0) for the second range of  Order Total (50 to 100000) as follows (only line shown in bold):

  B- For Next day:
    - Add the corresponding values

Adding new values:
Select shipping method:   Next day
Order total from [GBP]:      0
Order total to [GBP]:      50
Use percentage:    DESELECTED
Charge percentage:      0
Charge amount [GBP]:    5.99
PRESS Add button

Adding new values:
Select shipping method:   Next day
Order total from [GBP]:      50
Order total to [GBP]:      100000
Use percentage:    DESELECTED
Charge percentage:      0
Charge amount [GBP]:    2 (2 GBP above 50 GBP)
PRESS Add button
